Place onions and margarine in a microwave-safe covered bowl and microwave on high 5 -6 minutes, until onions begin to brown, stirring once. Stir in flour to make a smooth paste. Gradually stir in water until well blended and then the bullion, pepper and broccoli.
Cover and microwave on high for 10 -12 minutes, until the broccoli is tender and the soup is thick. Carefully stir in the milk.
